TERMLINK HELP
TermLink allows you to search the controlled vocabularies (CVs) used by FlyBase for a controlled vocabulary (CV) term report. A term report shows how the particular term relates to other terms within the same controlled vocabulary and provides links to objects in FlyBase that have been annotated with that particular term.
HOW TO SEARCH USING TERMLINK
TermLink provides hierarchy structures of the Anatomy, Cellular Component and Development CVs in the grey boxes, which you can browse by clicking on one of the terms. You can also look for a specific CV term using the search box at the top of the page by entering either the official CV term, the term identification number, or a synonym for the term: Example Search Term Controlled vocabulary Notes Malpighian tubule Anatomy This is the official CV term wing disc Anatomy This is a synonym for dorsal mesothoracic disc GO:0005703 GO: Cellular Component This is the ID for polytene chromosome puff tracheal liquid clearance GO: Biological Process This is the official CV term third instar larval stage Development This is the official CV term EMS FlyBase CV This is a synonym for ethyl methanesulfonate Wild cards () can be added to the begining or the end of a search term. For example, searching for the term pup finds any term that starts with pup (eg pupa, pupal dorsal branch), while searching with pup finds any term with pup anywhere within it (eg pupa, pupal dorsal branch, but also prepupa, non-functional pupal spiracle). Search results For each search performed, TermLink returns a hit list of CV term reports that match the search term. These are listed according to CV type, in the following order: anatomy term reports, FlyBase controlled vocabulary term reports, development term reports, GO term reports and SO term reports.
OTHER FEATURES
Each term report allows you to retrieve gene, allele, transcript, polypeptide or image reports associated with the term. Some of the advantages of associating a controlled vocabulary term with FlyBase reports are listed below: You can use TermLink as an alternative to ImageBrowse for finding an image in FlyBase. Enter the anatomy term of interest in the search box to reach the appropriate term report, then click on the 'Images' box within the 'Search for' section of the CV term report. This will produce a list of images associated with the controlled vocabulary term. Please note that not every anatomy term report is associated with an Image report. To find genes that are expressed within a particular part of the fly's anatomy, search with the desired anatomy term and click on the 'Transcripts' box within the CV term report. The same strategy can be used to find which genes are expressed at a certain stage of development. If you are interested in a particular anatomical structure, searching for the anatomy term and clicking on the 'Alleles' box within the term report will help you find alleles that have been reported to produce a phenotype in the structure. To find out how many genes have been curated with a particular GO term within FlyBase, search TermLink for the appropriate GO term and click on the 'Genes' box within the CV term report.
